My guinea pig has mites, he's received treatment at the vet for them (he's returning next Monday) and the vet also prescribed baytril tablets, however someone on facebook said that he should have received baytril as an injection instead as it won't go through his digestive system like tablets.

Is it OK to give him the tablets?

No, he doesn't need injections of Baytril. They can cause sterile abscesses. Tablets are the hard way to give Baytril, as a liquid would be much easier.

Why is he on Baytril?

Ditto bpatters. Baytril is not a treatment for mites. Is there an infection?

I don't know why the vet prescribed baytril tablets to be honest

Call and ask before making any decisions. I don't think we recommend antibiotics unless the pig actually HAS an infection somewhere. They do too many things to the pig's system. Mites are not a reason to give them.
